Occasionally Magento will encounter errors while indexing which can prevent the ability to re-index the catalog. Sometimes these errors will be seen as missing indexes in the Index Management section of the store.
To manually reindex the store log in via SSH and navigate to the store root directory. Then enter the following:
php shell/indexer.php --reindexall
All indexes will be updated. Watch for errors that could indicate further issues.
